Too Many Bank Accounts Cut Down to Size

I posted back in October about how I had too many bank accounts - five to be exact. When I was home for Thanksgiving break, I fixed that. I closed the credit union accounts I had back in my hometown.
Unfortunately, not before I had a mess-up because of all these accounts.
I make my car payments online, and had both my checking accounts linked to that site. This is because when I first started using it, the credit union was my main bank. When I came back to school and got my on-campus jobs, I started using the other checking account as my main one.
Well, last month's car payment was made with no problems - or so I thought. I happened to look at my credit union's website two days later and saw that the payment had come out of that account. Only thing was, it was $54 dollars short. So I was charged a $35 fee.
That happened right before I went home for break, so the second day home, I closed out both accounts at the credit union. It was rather sad; I'd had that savings account since I was 12. And that credit union was good to me. (As in, they didn't charge crazy fees like other banks do, minus that last one which was my fault anyway).
But now I'm down to three accounts. The regular checking account at the bank near school, the ING savings, and the Citibank savings (the "college fund" for my little brothers).
